If the pickups are too close to your strings, they can pull the the string in and out of tune as it vibrates. Also, if they are too far away it can be hard for the game to hear the string. I had the issue with my guitar, it seemed good enough to me and sounded decent except the tuning was a pain. Had the shop setup the guitar with new strings... and it now sounds Great, great sustains, and is easy to tune. I made sure that they knew I would be changing tunings often so they can adjust the action accordingly.
Another thing to try would be to re-do the calibration. When it says to make noise, just strum the strings like you would play them... Don't hammer on them. When it asks to mute, mute the strings and let off.
That sounds like a guitar issue that is out of my level of expertise (when it comes to guitars, I'm only a beginner), but do ensure that your volume and tone knobs are turned up fully when trying to play the game (if they're not fully turned up, turn them up again then go into calibration mode and do that whole thing again), then try the tuner again.
Sorry that I couldn't be of any more help, but Caldaar is right, it does sound like it could be an issue of your strings being too close/too far from your strings. You can adjust them yourself if you have the right sized screw driver, just be careful not to overdo it, also it probably won't sound the best when you plug it into an actual amp, so taking it to a proper guitar shop is probably one of the better things you can do.
Are you letting the note ring long enough? You can play the game without perfect tuning. I do it all the time. I play with it even as large as maybe 5 or 7. You may have a volume issue, either in windows recording devices or just turn up the volume on the guitar. Or if you have old cruddy stings if you have had the guitar a while and that is making them stop ringing too quickly.
