If you change (for example)
<unlockedhyper0>1</unlockedhyper0>
to
<unlockedhyper0>0</unlockedhyper0>
than the game will think that you have not completed the Hexagon stage. Complete it again and you will receive your achievement. At least it worked for me.

Thanks so much for this. I've completed 5 of the 6 difficulties but just today noticed that the achievements weren't tracking properly for most of them. I didn't really want to delete my own records, but I was willing to re-complete the levels once each if need be to trigger them. I used this method and then beat them again and the achievement tracking worked perfectly every time. Granted, it sucks that you have to beat them again, but once you get the hang of it it's not impossible to do so. Anyway, glad I could avoid deleting records -- thanks again!
Now I just hope when I finally beat hyper hexagonest that it triggers the first time around :P
