2 charms didn't upgrade after honoring shrines
My Charm of Silence and Charm of Inari's Might didn't change after honoring at the shrines. Both are still a moderate increase, and 15% slower enemy detection. Aren't they suppose to? I posted screen shots on my page if you'd like to take a look.

They upgrade one at a time, not both simultaneously.

Looking at your screenshots your Charm Of Silence did get upgraded as it increased Resolve Gained from Minor to Moderate (15% stealth doesn't increase).

OK, I missed that upgrade. But if they don't upgrade at the same time, why did the other roll over?

It's just the way the devs weirdly coded it. They both count the shrines for the next upgrade regardless of which one is next in line to receive the upgrade.

So it's always 5 shrines for one, then 5 shrines for the other. And so it repeats until they're both maxed out.
