This guide might help. You can use the shift-key/paste to prevent the auto-tiling from messing up your maps. :)
Helps with most problems.
If this still isnt enough you can add an picture above your map with the graphics you need.
(Its even possible to work with pictures only, which is called parallax mapping.)
Layer 3 is then B,C,D,E. Then you could go as far as a 4th layer with events.. And then unlimited detail via custom parallax. I seen someone make a four layer parallax script, where they had one on the ground and go up from there.
In Ace, like in VX, when copying a particular tile, it disregards the layer and copies all three layers of tiles. You have to manually select the tile to work with a single layer, and painting at a lower layer destroys upper layers.
I kind of wish they added some extra layer control for upper layers. Let people shift-click multiple layers to edit them together or something. RPG Maker XP had the worst default tiles, but the best default map editing.

5pam, I can try the one with the pictures, but that sounds really hard, so think I will wait a little bit, hehe.
But I have some other problems now. It looks like tab D and E is at the same layer. I tried to place a table I found in tab D, and then place some stuff found in tab E, but that didn't work. The table disappeared. I didn't thought it was going to be like that, or ...?
