There could be a problem with your gpu install, or even the card itself.
First, Google how to remove nvidea drivers entirely.
Next, manually install the previous drivers or the last set of beta (tested both, they work well for Far cry 3) just in case the newest are causing issues.
Then, download a 3d benchmark like furmark or heaven and test for stability and temps.
It reads like you have a heating or driver related issue.
If not then try cutting the FV3 folder, pasting it somewhere else, uninstalling from steam, pasting back and reinstalling. Not the most precise solution, but it can fix things (cured a major stuttering problem I had with borderlands 2).
Aside from that, you're going to have to do your beat to trouble shoot it. Try the card with aw many graphically intensive games as you can to see if it really only is far cry.

Has anyone had any success or problems with these latest nVidia drivers? I am hesitant to update myself if I might encounter problems after updating.
The only simularity (barely) on the GPU side are a form of visual artefact. This is why you're asked above if you overclocked, because going to far in an OC can cause various types of artefacts, including permanent damage to hardware (permanent artefacts) in worse case scenarios.
What was your previous GPU and what version of drivers were you using?
At this point you need to continue trying to isolate where the issue actually is. Driver, hardware or corrupted game files.
Do the black squares show up if you get close up to a wall or other object where only that object fills your screen?
Do the squares move around the screen as you move like they're associated with a particular set of textures?
Do the squares change size (increse / decrease) or are they constant size no matter what?
If you've overclocked any hardware (cpu, ram, gpu) reset them all to factory defaults.
Does putting the game quality settings to Low / Off as applicable and bumping the resolution down to next lowest supported resoution have any change in the issue?
If the in-game steam overlay is enabled (the default) you can press shift+tab to access it, change (or use) the key associated with screen shots and then upload those screen shots and reference their links in post so people can see it.
Without seeing what you're really seeing it's much harder to "guess" what the issue might be.
Turn off Alpha to coverage under the video settings and see if it fixes the problem.
