I've never seen this before, but I'm wondering if you somehow have multiple versions installed as the result of an upgrade or something like that. One thing you could try is deleting and re-installing the game. If you don't want to do the full download again, you can use Steam's backup facility to back up the game to another part of your disk, remove the game, and then re-install from that backup.
If you have a copy on both locations installed, that may be the reason, but don't concern yourself, just select the option I suggested and it should run.
Do you know if there's a way of removing the regular one because I use Lauchbox to run all my games and emulators (bigbox) with a controller, and the controller won't let me tick the circle to choose the one I want to run. Have to use a mouse which is a pain since I'm on my couch.
I wonder if you you just uninstalled your Uplay version (if that's possible for you) and only run the Steam version it could help.
Sorry but I am not familliar with 'Launchbox' or 'Bigbox', so I can't comment on them.
A thought, connect your keyboard etc. and uninstall Uplay version and then revert back to controller. Again, I am not an expert on what you do so it is only a suggestion.

I think its screwed up, because I had clicked the 'freebie' in ubi30, and its now double tagged to my uplay account. Wonderful coding those guys do over there.
As for getting it to stop asking? I've found no way yet, and I highly doubt ubisoft support will answer with anything meaningful. I mean the last time I asked them to remove a bogus/broken game entry from my library on uplay they said 'sorry, we cannot remove games from a library, you have to use the "Hide" feature to hide away that broken demo'. Seriously.
None of that is anything I would ever get involved with, so can't suggest any help.
Then I bought the game in Steam when it was on sale for convenience. I had to activate that version through Uplay as well, and now i have two versions in Uplay. Both are identical except that one is the Steam version.
When I start the game through Steam, Uplay is started and Steam sees two possibilities. Even though only one version is installed.
It can't be helped I guess, unless it's possible to completely remove the non-Steam version from Uplay. Which doesn't seem like a good idea.
I just accept that I have to select the Steam version before playing the game.
