Should check wires to see if there is something actually attached at both ends. Same for all kinds of pipes and steam/gas generators.
Since it seems to get in a state where it wont check a floating wire/floor/whatever, this would force it to recheck the targeted piece as if stuff adjacent had just been knocked down... I assume there is already code that does this as we disassemble, we just need a way to manually trigger this code until you get the defects actually fixed...
I would also like for there to be more liquids because I can never seem to have quite enough of them for the upgrades.
I also would like for there to be more progression as well.
Completing all challenges per ship could give you steam achievement and additional achievement for perfecting base game / each dlc.
Heavy Lifter: crane all Heavy Objects without a single one destroyed by fall damage.
there are so many heavy objects that are not needed for contract completion you sometimes ignore them and just destroy them to get walls out of the way quickly.
This challenge would incentivive you to carefully deconstruct the ships in order for each heavy object to survive. There are also a lot of heavy objects deep within ships making you explore more.
Cleared Out: Crane all Hull pieces
This one is kind of obvious but crane all the hull pieces makes you clear out the entire interior of the ship and cleaning out the shipyard. You could even add a timer / leaderboard so the goal is to ignore everything but clearing the entire ships hull. Also who doesn't love a giant collapse.
OSHA approved: Don't take environmental damage
There are many hazards like Electricity, Steam and Radiation. However there isn't really a penalty other than losing some time. Clear the ship without getting hit once makes you plan around hazards.
Perfection: collect >99% of weight
Its very tempting to just scrap the ship after completing all contracts if you need the money, but there isn't really any incentive to keep destroying the ship other than your own satisfaction. Even then there are many walls and floors that might not get picked up. Give a challenge to clear 99% of the weights means a perfect run. No heavy object loss, all hull pieces, all other items, walls, floors etc. This also means you would need to do the sorting minigame. Perfection comes at a price.
This is already an option in the game. I believe if you look under "Game Play" in the settings, you can disable this under "Night." I've had it turned off since very shortly after starting the game as I saw no reason for it and it drove me crazy For me, this makes the game much more enjoyable.

But I actually find the appearance of some objects worse. The appliances, toilets, sinks, clocks - all look like something out of a game from 2010. And why do they have to look identical on all ships? Bring in some variety - and with a higher resolution.
The saw or hammer can sometimes sound different. The tools don't always have to make the same sound.
Maybe you can implement some of it and maybe even deliver one or two more submarines.
How about a big yacht, a big sailor or something similar?
