I believe he is a very powerful agent sent by some unknown entity that is bigger than anything we've ever seen in Half-Life before. Something bigger than the entire Combine empire or Gordon Freeman himself. I believe this entity has some grand scheme, and Gordon is very important to the fulfillment of this scheme, which is why the G-man seems to have an interest in him.
