HL2 works with steam api now which uses ingamecommands und multiple actionsets.´
I had the same problem with my steam controller, maybe it was fixed in the meantime, if not try my workaround:
You can try to set the button you use for running to "keyboard shift" instead of "run" command.
Manage game -> controllerconfiguration -> in game controlls -> legacy keys and use the normal "shift" button.
Thank you, this made some progress. I mapped the shift key to my controller instead of the "sprint" function and now sprinting DOES work. However, oddly enough, while I'm sprinting if I do ANY other action, including moving the right joystick for camera control, it cancels out the sprint. The only thing I can do while sprinting that doesn't cancel it is operate the left joystick which is for movement. This is at least good enough to be playable now.
I tried tinkering with it more in Steam Input, and I even turned off the "interruptable" setting thinking it would prevent other buttons from canceling it, but no luck.
"Sprint" api function seems to work on box my wired el cheapo xbox360 and my steam controller. i guess they fixed it at least it works on my end now.
I havent encountered any interruptions of "sprint" due to moving mouse ,reloading or anything else.
Only when my suit energy goes zero or i let lose of my left stick , i have to press the button again, it works rather fine now.
"Shift" for sprinting is a bit more cumbersome as you need to hold it down.
Maybe an update fixed the api sprint function.
Some other things: -Verify integrity of game files
-use the official standard controlls (should be the third in the list of
officals profiles)
-exec 360controller in the console (this might also enable rumble)
Maybe something interesting if you want to use the new HL2 gamepaui.

The gamepad UI is enabled by default on Steam Deck, and can also be enabled on any platform by passing -gamepadui in the launch options.
