Xen itself is apparantly under the control of the G-Man's "employers", it's unknown what happened to the creatures there. Their original homeworlds are probably still under Combine control.
Headcrabs and antilons survived because they can live underground.
The combine just wipe out all other xen creatures except alien slaves who are intelligent and the combine enslaved them too (one can be seen sweeping the floor at a combine-controlled station).
Barnacles are like barnacles, they just appear and spread their offsprings while no one bothered to terminate them. Even NPCs in-game ignore them.
Headcrabs were taken by the Combine and weaponized by putting them in capsules and genetically modifying them, turning them into Poison and Fast Headcrabs.
Gargantuas were probably wiped out to extinction by the Combine.
Alien Grunts were probably also taken away and modified by the Combine.
The Combine probably Hunted the Gargantuas into extinction, Bullsquids would be easy to force out of cites and areas by them, Houndeyes would be harder to force out of combine areas but they'd still be able to do so.
Vortigaunts integrated into Society, so trying to stomp them out would be hard, Headcrabs and Antlions are very invasive so it'd be basically impossible to stomp them out.
