How do you lower pre-existing ground?
Without using it, you can't draw more ground on top of existing raised ground. So generally your second layer thing won't work. instead, and even with the CTRL modifier, the most successful way is to draw what will be your highest layer and raise it to its maximum height, then draw progressively lower layers around it, which you can then either blend in to be more hill-like or sharpen up to be more rocky. you can draw as many different separate pieces of terrain as you want - just let go of the mouse button and start drawing again to make it a differently controllable piece of land.
all that said, you can't build very high anyway. you won't be building huge mountain ranges!
