There was is a book in the infirmary in the citadel near the end of act 1 that would teach Alchemy level 2.
There is no skill needed to charm equipment in Beyond Divinity. The graphic for the charm slot is the same as the closed slot in Divine Divinity, but you can just drag and drop a charm into the charm window (after clicking on an equipped item with a charm quality) to permanently add it.

Combining potions (ie to make restoration potions) isn't nearly as necessary as it was in Divine Divinity, but you may want to learn level 4 of create potions, in order to make permanent potions (which require holy water in addition to alchemy plants). You get 1 holy water from a quest in act 2 and BF merchants have a small chance to sell more (I got some near the end of my first game, and made 6 permanent agility potions to help my bow archer hero, who had recently switched from using a crossbow). Playing again I'd have my DK be a bow archer and focus on agility, since he doesn't need strength for armour requirements.
Skill trainers and books are all preset, and listed in the alchemy appendix of the strategy guide[www.locusinn.com].
