Restart option
Enemies sometimes clip through the wall and end up walking around outside the building that you're in, making it impossible to kill them when you are supposed to kill everyone on the floor. Is there a way to restart from the last checkpoint without having to wait for an enemy to kill me, especially if there are no longer any enemies on that floor (read: dimension) to kill me?

Unfortunately there is not, the clipping issue is a global problem which will hopefully be fixed in the near future.

Wow... The only time I encountered that was when I killed one of those fat guys. I shot him a couple times with the assault rifle and he ran around in giant circles trying to catch me and eventually punched through the wall and started running outside the building on air and died outside, still floating in mid-air... lol

For me, enemies tend to clip through corners of rooms when they're wandering around (not the guys who patrol the perimeter of rooms), and they happen to be next to a corner when I go into the room, and in their rush to kill me, they get caught in the corner and zip through the corner and enter out of bounds territory.

Maybe the walls could be thicker? Or perhaps put objects to block the corners so nothing clips through?

It could be a problem with the predefined collision detection with solids in game maker or one custom created by the devs for the game, I'm unsure which they used. Hopefully it is the latter, so that a solution can more easily be created.
