Just click all the binary code options, and eventually there is a cutscene with the door opening.
It works, you did not find the right cogitator to open doors, you did not click through binary options to open doors in that cogitator.
I did it practically an hour ago in my second playthrough.

I started the game before the patch orgy.
Since you ignored my video above...
"Switch to Main Chamber Controls"
"Open All Doors"
"Continue"
and there are like 7 different options "01100111010100101010010010101001 etc", click all of them one by one...
It's a skill check that failed or didn't work at all.
After I installed the mod Toy Box I was able to force the skill check in this conversation again. Then the binary answer appeared.
So it's clearly still a game bug that this happens in multiple tries of new games with file validation.
So again Sin, As my picture shows the binary answer wasn't where it was supposed to be. And the answer should be even much more simple: Just click every option until every lower menu is greyed and all doors are open.
But it's not working when the important string was missing.
Rogue Trader is just a game that is more bugged in release version than it was in early access. And that amount of lazyness is just sad as the game was good and fun in early access.
