Just to clarify, this is Jae's companion quest on Dargonus.

I'm at the part where I have to collect two seals. I have a Worn Seal from an earlier planet; I believe it's the bunker with the acidic air, constantly doing damage to your party until you turn on the ventilation.

And apparently that single seal was enough: Despite still having two mission objectives which tells me to go to Janus and Dargonus for their seals. I haven't even set foot on Dargonus yet, so I can't possibly have the seal, and looking through my inventory I don't have a seal from Janus either.

And still I managed to be able to sign and stamp the document, giving me access to the room with the incredibly long queue. Since this is my first playthrough I can't know for sure, but seeing how I still have the 'Collect Two Stamps' mission in my journal, and it making no sense that I could stamp the document with a single Worn Seal, I figure this is a bug.
Can anyone confirm/deny?

There is 3 seals : Janus, Bunker and Collectors station and I think you need to finish the quest before Cammoragh

Dargonus seal stamp was stolen/lost, you can find a seal stamp in the bunker.
You need to visit the administratum for the quest after that, you need to collect two seals from Dargonus and Janus. You would give the seal stamp to Clementia and she would make a copy of it for Dargonus, while giving you the seal you need for the quest.

You don't need the seal stamps you need the seals on the paper for Jae quest, the paper you can only get in the administratum on Dargonus.
If you have access to room with the queue and are able to queue, while not having completed the objectives before it, do an ingame bug report about, alt + B.
