Can't Enter Shadow Quarters
The quest "Where the Shadows Are Deepest of All" is stuck on "wait for the situation to resolve itself" after help has been sent to the residents of the sealed off area.
I'm at the beginning of Chapter 3 (everything done but Atlas Reach); was I supposed to have come in some obscure time window in Chapter 2?
The Extermination Brigade Sergeant just says that everyone is probably dead and sterile (while not letting me in), and Vladaym the Liege doesn't have anything to say.

If I go into "Chapter 3 Proper," the quest fails. There's also the cache in the secret tunnel under the bridge (whose quest does not fail).
I suppose I could just chalk this up to a first-playthrough learning-mistake and move on, but it is very very frustrating not knowing what the mistake was; I'm never informed when the "wait" is meant to be over. Some people in other threads say right after deciding the fate of Janus?
Did you enter anonymously and pick Dogmatic choices? If so, that's the result. Not sure if it is a bug, or the supposed outcome, but it has always been like this.
You have to continue the main quest until the Fire Brigade guys let you pass. Once you can walk around that area there is a hidden side area "Mutant Lair", you need to pass an Awareness check to uncover. Inside there are mutants you can kill to complete the quest, or just wait and the issue resolves itself and the quest will auto complete since the affliction kills them naturally over time instead of you going in and killing them. It's a very small side quest with not much reward, I think a decent Bolter gun inside the Mutant Lair and that's about it.

I wouldn't worry about completing every side quest on your 1st play through, there are sooooooo many and many just aren't worth the effort. I found the neoseeker Rogue Trader guide SUPER helpful and pretty detailed for side quests. Sadly there aren't too many good guides or even a decent wiki for the game.

Hmm, then if you have sent supplies (Vladaym conversation Iconoclast option), or requested from Vladaym to enter during said conversation, it should have opened after Janus.

Hmm... it does seem to open up at some point between Janus and the final Drukhari Raid/Magnae Accessio. I'm don't want to backtrack from where I am now though.
I think it either used to be bugged at launch when I first played or it might have been the choices. I've just finished Janus last night so going to check Footfall tonight. Not anonymous this time, dogmatic as well, totally different Janus choices. We'll see.

If you are not anonymous, you can brute force your way through the sergeant - it is not even needed to speak to Vladaym. The anonymous way and some choices during the conversation with said Liege can make it not open for the rest of the game. Not sure if bug, or working as intended. In one of my runs, the "wait for the situation to resolve itself" quest stayed active even after act 2, when there was no way to go back to that area of Footfall.

be me, playing for the first time
encounter a random side spot in the galaxy
hear idira go nuts about "theyre in the walls!" stuff, ominous noises, etc
encounter what is obviously a genestealer cult hybrid
Think "well, swarm of genestealers. Terminator squads fail at this ♥♥♥♥, so im about to die"
face a whopping 3 genestealers, 1 at a time
be dissappointed you didnt die

#MeToo - I was worried when I realised it's genestealers and then just went "that's it"?

I explored all areas first pt and I don't see why one shouldn't if you enjoy the game and 40k lore in general.
I am amazed this issue is still persisting more than a year later... comon Owlcat do your thing and fix this.
