I don't remember Janus well enough to know the possibilities where you could lose PF there. You can lose (and gain) some in events, like the burial in Footfall, hiring the psyker for the ritual, paying off the pirates, the welcome for the navigators on Dargonus, colony book events and so on. You can also lose or gain it during dialogues, e.g. the talk with the other two rogue traders in your palace. And finally you can lose it on fulfilling contracts - some of them cost you PF instead of gaining it (I saw one with -3 PF).
We don't have much information about what you really did. Saying "I went to Janus" implies space jumps and therefore probably events along the way (not the warp fights).
But yes it can be frustrating and I often went to the trade window just to see what I could buy.
Note: I wish there was a simple trade window button on the system graphic instead of having to go through the star ship bridge every time.
