I think you control everyone except for the one assigned to the coop partner. But I'm not 100% sure.
And even previously, you could have your co-op partner make their own character right after tutorial.
And yea, you can give control of different characters to whoever you want. Premades or self made ones, doesn't matter. Though I'd suggest using at least a couple premade characters, since they have their own story lines and quest arcs.
So, let me explain this more thoroughly.
When you start the game, you must do so in single-player. You create your Rogue Trader main character and go through starting dialogue. Then, you can save the game and invite your friend to join you.
In the first room after starting dialogue, you have a dude offering Mercenary services, which allows you to create +2 custom characters. -- Do note, that it's the Host who creates these custom characters, while other players spectate. So, your friend best get that idea nailed down at the same time while you are creating your Rogue Trader main character.
So, if you started with 4+ players, one would be left spectating until you get the first companion character to give that friend. After tutorial, you unlock the ability to create more custom characters.
As for assigning characters: You may assign characters however you wish as a pair. Example: Player 1 could control 4 characters, Player 2 could control 2 characters.
I tried a co op with a friend of mine and had to wait until he did the tutorial and went to the main provisioner on the ship's bridge before he could make someone for me to play as.
