If you are dealing with a tough fight that you initiate, you can do other things and then go start the fight when the abilities you want are available. If it is a combat that is forced upon you, then you have to try to make due with what you've got at the time, or else you have to figure out what triggers that combat and avoid it until your abilities are recharged.
And if I try to revisit some places, instead of helping with the cooldown of abilities, it *increases* those cooldowns...
I think the only way to charge them is in Space Battles, very much like momentum works in tactical combat. Even then it takes you several battles to recharge an ultimates, making them practically a one-shot use.
On one colony there is a project which specifically targets the rechatge of these ultimates (a tier IV upgrade, I think). If you have this one completed, you get your ultimates recharges consistantly (but you still couldn't use them each battle).
Anyway, there is only one space battle were you really need the ultimates, the one where you have to fight four frigates and a cruiser. I had only the ultimate available which gives you +30 percent evasion. without using t, I had no chance of winning this engagement.
The best way to gain ship ultimates I believe, is to cheese green jumps until you break the "jump seed" on your next yellow jump, until you get a positive string of bonuses like ship ultimate resource.
Another thing you can do is hope to get a ship battle event for a colony, and not use your ultimates thus recharging them over time.

Didn't even finish the game at max level...
Visited all possible location where you could make planetfall (which is also an archievement).
Got a level during the final fight which would have let me up to level 54.
I think I've missed something...
Nah they did the same thing in Wrath, they had to patch in extra XP for generals as you couldn't actually get the levels at release time ...
He means use green warp jumps untill the lazy game decides to change the seed for random jump events, which it should be doing using the time, but doesn't.
