Build paths to link your colony worlds together make those green.
doing that gets you fairly quick navigation.
as for getting more points after you've scoured the map, there is a few "warp events" that can net you extra navigator points. and they can happen multiple times. so you aren't ever truly stuck if you "over spend" just may have to spend some time flying around yellow/orange/red paths till you get more.
You want to make some default lanes green in between colonies and well traversed areas. If you have meta knowledge of future map locations and backtracking this helps a lot, controlling your encounters completely.
Then when you have tons of points you make green super freeways like Schlumpsha mentioned between colonies directly via creating entirely new lanes for 3 points, then making them green for 3 points.
