Question for the start of Chapter 4, Spoiler Warning for Chapter 3 and below
During chapter 3, when I had the option to deal with Yrliet, I chose to deal with her later because I thought I could use her to escape, then execute her once we're out of that place.
Once chapter 4 starts, We assembled at the bridge, the scene played properly(?) I think, then there was the option to tell everyone it was all her fault, I expected that there would be a trial where you can execute her or something but they just stare at her angrily then moved on with the celebration of my return. Am I missing a scene because it's bugged? Do you not get an option to punish her for the betrayal? Was that only in chapter 3?

Only in Chapter 3 I think. You can always give her to the inquisition if you want to role play a punishment.

That sucks, why even give the option to say we'll decide later. This is so unsatisfying, I hope it's just bugged and you can execute the filthy traitorous xenos.

I got a scene after where I had the choice to kill her, so it might be bugged. There are three or four cut scenes at the start of chapter four
You have the initial return to the bridge, then you have a bunch of scenes in your private room where your companions dump a bunch of quests at your feet, and then finally you're meant to get a scene of Argenta and Heinrix escorting Yrliet to you for judgement.

I got the option to do various things to her in one of the scenes, but after chapter 3 I decided to keep her around, since she was essential to have there (otherwise you are stuck). You can still hand her to the inquisition later if you like, though.
I am still in chapter 4 and don't know if I will need a xeno again.

I really wanted to shoot her immediately in Commoragh and found out that I am stuck in there without a xeno. I did not even consider the other sadistic freak, whom I killed as soon as possible.

Wait you can dead end there? Thats some seriously bad writing
I gave her to Heinrix after the scene on the bridge and he knocks her out for interrogation...where does her gear go?
You don't need Yrliet or Mazarai to get through that, during my latest heretical playthrough I offed Yrliet as soon as I were done dealing with the farseer, and later offed Mazarai since I don't like the dude at all. still got through chapter 3 no issues.

The gear goes with her into the void.

I wouldn't kill Yriliet for something the writer made her do because it made no sense for Yrliet to do it.

So my problem was with the dumb bad railroading writer.

personally, I didn't like any of the options on how to handle "everyone's mad at yrliet" before me. An insincere apology would only leave everyone bitter, and killing her was a No- she's part of the squad, and I don't do that. Then you have Not Doing Anything. Which would just leave everyone bitter. And besides.

There was a looming Drukhari In The Warp Go Mad Crazy problem, and I thought co-opting her punishment to Solve That without killing Marazhai a much more efficient means of progress- while also punishing Marazhai for his part in manipulating her to do it.
But I didn't have that option.
So I had to have Marazhai locked in a room every time we do a warp jump.
Quite frustrating.
