The problem with augmentation is that even Abelard from his portrait has cybernetic implants as does 95% of default portraits for your PC (even in the new release preview glimpse of the new portraits).
The Imperium is more against machine tech and mutation moreso than augmentation save Space Marines/Navigators/Tech-Priests. But yeah for sure you could do a run that way. Hell even no augments could likely get done. From what we saw in the Beta, you can easily get companions to leave, get killed off or just not accept them into the party.
All you would do is make Mercs, which we know are in-game now since yesterday. to replace your dwindling companions, which would be literally all the default ones except Argenta and Cassia by this point lol.

what I means by augmented humans are like those space marine, eversore assassin and mechanicus people, those are no longer baseline human, an ex-IG that have basic bionic that only function like the original limbs and organs are still baseline human in my book.
But since you say we can recruit mercenary, I guess I need not worry and I can actually do the baseline human only run, thank you.
Yep I thought that's what you meant. Not only do you have the options not to recruit many companions (I think you can tell them to leave after the fact, been a while), but there's situational/cautionary reasons to do so in some cases, including the SM when you first meet him.
That said not all companions can be dismissed right away as parts of Chapters 1 and 2 require their presence for plot progression (like Heinrix).
There are even some companion crisis points throughout where the PC just says: "Nope go away" or "Nope, time to die you're too dangerous/extreme." There's usually an Imperialis, Benevolentia or Hereticus means of solving companion issues and some of those are those two options.
Then just replace them and their role with a "human baseline" merc, recruited from the new NPC that's coming out with release on the Bridge.
The only non-human baseline NPC required will be Cassia or a Navigator in general. You might not need to bring Cassia along either but you need a Navigator. I can't quite remember her recruitment mission in the Beta, but I believe it was possible to side with the rebel navigator faction who wants her dead. If you go through with capturing/killing her (I never did), you thus have a non-companion navigator who will navigate for you. Be warned though, he is corrupted by chaos and the cult in the game if you prod around enough collecting info on the station. He's not wrong though *spoiler spoiler* Cassia is dangerous because of her special ancestry and the power it gives. She needs shepherding/guidance for sure. There may be even an option to recruit her and basically imprison her as a navigator and not a companion. Again can't remember.
