Why does the Inquisition want to destroy the generator in Chapter 1 end?
The cultists literally wanted to do the same, so the logical conclusion is that doing so would at best not hinder them and at worst, help them. It's weird that i can't at least point this out as the basis of my decision.

Because by that point the entire ♥♥♥♥♥♥♥ planet is beyond saving, it has fallen to chaos. Blowing up the generator via orbital bombardment will reduce the number of chaos servants by millions (not sure if it will destroy the planet tho, dont remember). Your ship is not equipped with cylconic torpedo to carry out exterminatus Inquisition/Astartes Style.
You could try to save some thousands of people not yet touched by chaos (or evaquate the generator itself). In grand scheme of things this will achieve nothing except lighten your feeling of shame.
Or leave the planet untouched by your last efforts for the chaos to "call dibs" on everything

I kinda like all options presented for each of convictions

I can't resist these threads. :p

The idea behind blowing up the reactor was to create a hastily planned exterminatus. The explosion would light the atmosphere ablaze burning out all the oxygen on the planet.

Obviously no oxygen/atmosphere = no breathing = nothing left alive = no chaos corruption.

So even though the world is devoid of a star, it could still be an issue and act as an outpost for chaos as mentioned in dialogue. Probably even more dangerous because it would be hard to find the planet but chaos would have no issue travelling to and from it. It would also take a while scientifically for the world to die completely. Not taking into account whatever power, deep hive mega structures, and warp influence in of itself defying the slow death.

The one thing to keep in mind is that in the lore ALL souls end up in the warp to be consumed or tortured by chaos on death. Whether it's by exterminatus or by mass planetary ritual, the end result is likely the exact same: Souls for the chaos gods. Especially a world in which the vast majority of its billions strong citizenry had already turned their backs on the Emperor.

It's also not proven or known whether the Emperor of Mankind actually protects human souls or not when they die in the first place from the chaos gods/warp.

Lastly one important thing to notice about the decision to rescue is that in the dialogue, the deep feeling within you (probably chaos influence that talks to you etc.) is most upset and put off by you saving people. The "feeling" described as a predator having its meal stolen from it. This suggests that the ruinous power behind the events of Rykad liked exterminatus more than the rescue path and that the above theory about the souls is true: Only by rescuing those strong souls left did you put any dent in their victory by prolonging the inevitable feast for impatient chaos entities. Stealing some of their meal. :)

Yep big purple glowing atmosphere that looks like it's aflame with warp energy, haunting ghostly screams of billions of people as if rising up into the warp... yeah...

Do we save anyone of note if we rescue the nobles or the commoners?

Just wonder if it would lead to any new quests.

More inclined to just blow it up...

Looking at the options in Cohhcarnage's playthrough (famous twitch streamer), I'd consider rescuing the citizens then and there along with the reactor, under the logic that sure, millions were making to the cult that the chaos marine started after its sun vanished by dark elf tech, but less souls reaching the chaos gods always works.
