The main issue with alternate evil/corruption routes is the extra workload it can put on the writers and developers to account for the possibilities. However, you're a Rogue Trader, so being self-serving and building up a power base that flies in the face of Imperium law is what you *do* anyway.
Just flavor it in chaos, have some covert daemon interactions/temptations, account for companions getting corrupted or turning on you, and...bam.

Wouldn't be that much of a work load compared to the previous Pathfinder with all of its mythic routes and unique quest lines I imagine.

I meant there was no way in hell he would have ever gotten to Terra, let alone breach all the way to the Sanctum Imperialis and the Eternity Gate, smart guy :P
I feel like wrath of the righteous suffered badly from this, there were so many paths that many of them were never really fleshed out
Absolutely, some of the Mythic Paths had more love, or at least more consistent writing, than others. Not counting the ones that were basically afterthought unlockables rather than true paths.
Still, there were a lot of paths and they were meant to have an impact throughout the campaign. Having some Chaos options and *maybe* some specific god variations is, theoretically, a much less daunting prospect.
