Click the custom scenarios folder or the saves folder. Find the file for your game. Open the file in notepad. The file should list, in this order: basic info, nations, terrain type, terrain ownership. I am not sure what you want, but this should fix it:
It would be a bad idea to mess with the tile ownerships manually, or to cut a nation from the file, so moving the capital coordinates and then editing the scenario in game is best. If you want to move a nation's capital coordinates, put those coordinates next to a nation that is on land and has space around it. You can then delete the nation and rebuild it as a new nation. Tell me if this doesn't help.
