Another user on that game found a fix, and so I'll copy and paste it for you guys, try it out and see if helps:
Quit game. Right click game: Properties > Controller, use "Override for Wandering Sword" set to: Disable Steam Input.
Shows everything: Disabled per-game overide (all controllers).
Go, global steam Settings > Controller > "External Gamepad Settings"
Checked right: Enable Steam Input for Xbox Controllers.
Relaunch game, check controls.
^Replace "Wandering Sword" with "Mega Man X Dive Offline"
I found out that my issue was unrelated but may be worth checking.
I use a wireless usb mouse and a low battery was causing it to silently disconnect and reconnect which disrupted other devices on the same usb set, in this case the controller.
If you anyone has anything wireless attached to the same set of ports it's worth checking.
