Truthfully I think it would have been great to have Makoto and Kotone fight alongside each other so that one could become the great seal while the other got to live on with the rest of SEES. As to which character gets which fate, let it be up to the player. At least in this scenario one could finally live instead of either not existing or being dead before the games events and the other dead at the end.
However, throughout the P5 Era, Atlus hasn't ... shown us their best work with the spinoff games, and they've been been fairly apathetic to matters of continuity, hanging threads, and canon. Right now, they're seeing if they can get in on the remake gold rush with P3R. They're seeing if all that demand in polls and surveys for a P3 Remake is pointing towards profit. The path of least resistance to more money is to have the P3R team start a Remake of the Original Persona 4.
So that's all what I realistically think will be going on before P6 hits, and it's anyone's guess what happens after that except the inevitable P6R with a new female cast member that the game will pretty much ship with the Protagonist, and that will drive some fans to having rage-prolapses and crafting effigies to burn during the full moon.
