Mystery phone text (SPOILERS)
Is there any concert explanation on who send the mystery phone text that said "Thank you." at the end of the game?

That doesn't make sense at all. Tanaka would probably leave a more boastful message and probably wouldn't be thanking the protagonist. I had assume it was a message from Takaya, but there isn't enough information and I don't even know how he even got the protagonist phone number.

I thought it was from Elizabeth, but every person could interpret it differently

Actually Ryoji would make a lot of sense. It would explain why the sender is unknown since Ryoji should technically be erase as if he never existed in the first place. Ryoji is strong possibility.

I think it's either Elizabeth or Ryoji as they would both be unmarked senders post Dark Hour. We also never got a separate thanks from Elizabeth. It's most likely her but I love the idea of Nyx typing a text message as it's sealed behind the door.

I'm pretty sure it's from Ryoji. Elizabeth still keeps her identity post the dark hour, she isn't removed from existence as she exists outside of it. There would be no reason for her message to be marked as "unknown sender".

Ryoji makes the most sense. They humanized him a lot more and made him according to his movie portrayal, where his time spent with SEES and Makoto made him hesitant whether he really wanted the world to end. They let you know several times he spent the last moments crying because he doesn't want to see them suffer, and he knows he can't defy his own fate. He is not only thankful to you for saving everyone, you showed him what life really meant

Also assumed it was Elizabeth has she's blurred out when she phones you.

I assumed that was Ryoji because of that line of his during the fight, something like "You refuse to accept death and fight until the end. A pitty, if there were more like you the end could be avoided". It was clear that he really didn't want to fullfill the humanity's desire but would do it because of his natural role. So he was really happy with the SEES victory.

Hard to say it's Ryoji since he effectively doesn't exist anymore after 12/31. As much as SEES try to talk to the Nyx Avatar like it's Ryoji, he's effectively now one with Nyx. Although Nyx has his memories as Pharos/Ryoji. A detail in some translations with gendered words implies that the sender is a man too.

I would say it's Philemon due to this, since he did give the protagonist the message at the start of the game. He also gave the wildcard to him to accomplish this. And his interests aligns with humanity's safety, which the protagonist bears now as the Seal against Erebus.

The way it was framed seems to be strongly pointing at Ryoji.

The nod to the music box (given by Ryoji to Makoto), then receiving the message shortly after that seems like they're trying to tie the connection between the two.

I figured that it could be from Aragaki. Ryoji should be sealed along with Nyx, Takaya would never thank us for beating him, Tanaka wouldn't say a simple anonymous "Thank you", Elizabeth's text would be more formal and verbose, but Aragaki is a man of few words and fairly candid. I can see a simply "Thank you" coming from him. With the sender being unknown being the only other detail, my guess is that's because he passed away.

I would never have thought it would come from Aragaki and I am not sure I buy into this idea, but I must say it is interesting nonetheless. It is most definitely an idea I will toss into my skillet and think about.

Its Ryoji thanking you. The scene pans to you looking at the music box at the head of your bed that Ryoji gave you and right after, you get a text from a mysterious sender with no number attached. He's thankful because you gave him a human consciousness and he was able to enjoy life rather than be the bringer of death.
I also assume this is special to those who hang out with Ryoji on all his events because he does mention how much he treasures the time spent with you whenever you choose to hang out.

Its not Shinjiro since there is a very missable scene that many walked past if you enter the Dorms where Yukari is by the dorm's computer and she points out the group photo of Shinji, Akihiko and Mitsuru. Then it says something along the lines of "You can see Shinji smiling faintly." So we can conclude that scene is meant for Shinji and he was happy.
