Not sure I agree with the cheating part. For her to be cheating that would imply that there was a relationship going on. I honestly believe she was only trying to help Kenji get more serious about his studies and future and he was taking it the wrong way.
With that said I will concede that it is odd a student would meet with a teacher at her house though and this could bring up a lot of questions. This isn't a practice I am familiar with as when I was in school you either stayed after class or school at the school to talk with teachers for advice or additional help.
She has a fiance (he appears on ~7-8 lvl of social link in scene infront of schools gates) so yeah, he is thinking that Kenji and teacher was a thing, so she cheated on fiance by that logic

So she technically knew and did nothing to clear things up.

Pretty much. If you put what Kenji and Toriumi say together, Emiri responds to Kenji asking her out by inviting him to her house for 'personal tuition'. There's no implication it ever went any further than that though - from what Toriumi (Maya) tells you Emiri is simply stringing Kenji along because she loves (male) attention. In fact Toriumi strongly implies the only reason Emiri retains her position is because she's popular with the male staff. Given the relationship between the two women that's probably exaggeration to some extent, though it is clear from what she tells you that Emiri gets a kick from people who find her attractive.
So in all likelihood Emiri was basically leading Kenji on as a means of boosting her own ego, Kenji naively thinks there's more to the relationship than there actually is, and his bragging ultimately leads to Emiri having to switch schools to avoid a scandal.
The whole point is that Kenji is a dumb teenager who read way too much into things and got a bunch of misguided ideas in regards to a relationship and future with a women who in reality, didn't even care for his existence outside of enjoying the attention.
