The game just keeps reverting every change to default settings and also "ignores" the save files.
I just adquired the game recently, I played one hour and then I close the game. After coming back I discover that the save file *inside the game does not exist anymore, there aren't any save files detected by the game. Then I discover that every time I close and open the game, the settings goes back to the default ones. I tried to search for info about this but I didn't found anything useful. Something I discovered is that the save file of my 1 hour game actually exists and it's inside the game savefiles path, so technically we can deduce the game is not reading the files at all? Anyways, I really need help solving this because the game is literally unplayable because of the no saves. Thanks in advance.

Maybe your Windows profile has a permissions issue and P3R doesn't have write access?

You could be right, but I actually tried to change the settings from the own game files and they change back to the default ones, so the game does have writing access (?) I also tried to lock the archives so they can't be modified, but then the game doesn't even read 'em and uses the default settings anyways. Thanks for your help anyways.

Depending on which settings you are changing, you may be running into a similar issue that I was having.

I was adjusting the master volume from the main menu and it would reset when I loaded my game. Apparently the settings are saved within the same game save file, even though Steam strongly suggests that devs shouldn't do this.

Basically, I had to load my game first AND THEN adjust the master volume and then when I saved my game, the settings were saved. However, the volume still starts at default in the main menu when I restart the game and stays that way until I load my save. This will hopefully be fixed in the upcoming patch.

EDIT: Ok. Re-read your OP. Are there any other user profiles on your PC? Are you launching the game as Admin?

The problem here is that not even the the savefiles remains after closing and opening the game, I played for 1 hour, then, when I opened the game again there was not savefiles for my playthrough. Sorry If I can't explain it correctly. It also stacks with the settings returning back to the deafult ones after also closing and opening the game. I have 2 profiles on my PC and I tried to launch it as an Admin.
