Depending on which settings you are changing, you may be running into a similar issue that I was having.
I was adjusting the master volume from the main menu and it would reset when I loaded my game. Apparently the settings are saved within the same game save file, even though Steam strongly suggests that devs shouldn't do this.
Basically, I had to load my game first AND THEN adjust the master volume and then when I saved my game, the settings were saved. However, the volume still starts at default in the main menu when I restart the game and stays that way until I load my save. This will hopefully be fixed in the upcoming patch.
EDIT: Ok. Re-read your OP. Are there any other user profiles on your PC? Are you launching the game as Admin?
The problem here is that not even the the savefiles remains after closing and opening the game, I played for 1 hour, then, when I opened the game again there was not savefiles for my playthrough. Sorry If I can't explain it correctly. It also stacks with the settings returning back to the deafult ones after also closing and opening the game. I have 2 profiles on my PC and I tried to launch it as an Admin.
