Why does Ikutsuki use male honorifics for Mitsuru and Yukari?
Instead of -chan or -san, he refers to them with -kun. Is there a cultural or professional reason as to why that is?

Kun is typically used for men, but it can also be used for girls.

What language are you listening to the voices in would be my 1st question because I only know the English dub of the game. However In P3P The Emperor Social Link refers to the FeMC as xxx-Kun and In Persona 4 Naoto is addressed with the Kun honorific. So yes Kun is gender neutral. In Persona 5 the Principal refers to Komoshida as Komoshida-kun as well.

its common for kun to be used for boys but its still a neutral term for both genders. its professional and respectful. chan would be inappropriate

I’m playing in English, they keep the honorifics in.

Oh ok that is odd because in the original game he never used Honorifics for Yukari Nor Mitsuru. but as others mentioned Kun can be used for either gender.

This. -kun is the default suffix when a superior adresses their subordinates in a workplace context regardless of gender.

Also, -san would imply a broadly equal footing in the relationship between he and them and would seem a bit weirdly too respectful from him as he is their senior in both authority and age.
