The Anime names usually tend to be the cannon ones anyway even if I like some of the manga persona protag names.
Makoto is already the name of a P5 lead character. If you simply say Minato everybody knows who you're talking about. In addition, many people read the P3 manga for the time and prefer the name. And finally, P3 manga precedes the Atlus name change BS.
Doesn't mean you'd have two characters in your work of fiction sharing the same name unless there's a plot reason for it. That's like creative writing 101
