Report a translation problem
Undock all ships to fix it. Keep them undocked (Sell if needed) to make the problem not appear again. As soon as you dock a ship, after going to the next port or so, the cargo space will get bugged again, and you will have more than you should.
Wait, I get what your meaning, if you have ANY ships docked it causes it... I did have ships docked I assumed just using a single ship and having some docked couldn't cause it, but could that actually be it? Guess I could do a playthrough without docking any ships but that would be so tedious, but it could also explain why so few people have had the bug.
Could it be as simple as the storage bonuses of the other ships are being added to your ship while they're docked? Wish I had looked into how many warehouses I had in total...
In short, it doesn't seem like a very simple glitch.
But you don't need to start a new playthrough. Just go to ports with docked ships and get rid of em. I know this is going to completely mess with your playstyle so perhaps not worth it, but you can likely get a good all-round fleet going eventually.
