There are a couple others that I forgot to document as I was going through my first playthrough, such as Large Galleon (Seville) and Ship of the Line (Plymouth) and two of the smaller Asian ships. There's also the Large ship in Asia that I haven't gotten yet.
These are picked up at the Trading Guilds. Note that all of these goods are required to be premium. (purple star) You can take the commissions whenever you want, there is no time limit to them. Out of these ships, Ship of the Line is probably the best overall, but Clippers can provide you more speed, especially if you are able to generate a rare version via the shipbuilding. Note that it will require a lot of materials from the Shipyard Stores spread over several ports.
Alternatively, you can buy the General versions of the Keel/Mast/Canvas/Penal items and see if you'll get a desired ship that way. I haven't done a ton of experimenting with these, but I can't recall a time where I got the best version of a ship that a port is capable of selling, such as a Ship of the Line. People have said you can get rare ships this way, but I think there may be conditions to where you have to build at very specific ports.
It's definitely something you can get with Andrew, there's a topic called 'First-rate ship in-game?" where a player using Andrew got it.
