If that doesn't seem to be the case though, please post on our forums with as much detail as possible and we'll try to help figure out what's going on.

Start the game today, ALL SAVE IS GONE ! I have to start all over again, what the heck ? Leaderboards still shows the points I had but there is no progress at all ? What happened to my save ?
Can you try disabling Steam Cloud Sync before you play next time and see if it resolves your issue?
- Right click on Mark of the Ninja in your Steam library
- Choose Properties, and select the Updates tab
- Turn off the checkbox "Enable Steam Cloud synchronization"

I do not use Steam Cloud at all as I already had trouble with saves being lost a long time ago, so I banned the use of the cloud from my mind.
That was the first thing I did check anyway, and saw that, even if the option was grey and not clickable, the "Enable Cloud sync" option was on. So I went to Steam settings, activated the Cloud, went back to uncheck Mark Of The Ninja Cloud sync, went back again to Steam settings and unactivated Cloud again.
We'll see, but now I have to backup my save after each game, I don't even know if it is possible to replace a save with this game, but I do it, because if that happen again and I cannot use an backup save, I may not even play the game anymore I'm afraid.
If you have Steam Cloud disabled then yes it is possible to backup and restore your save file manually.
Oh well, just launched the game and same thing, all my progress is gone...
Well, I noticed that when I push start game, there is a sound and nothing happens, I am still in the menu. So I push it again and then it goes to the level menu. If that's any help.
I guess I'm not playing the game anytime soon, not very happy about that, it was a ton of fun...
I'm gonna try the backup... EDIT: Restarted the game, the save was fine, it did not work last time after restarting the game, Steam, the computer or checking game cache. And don't have any double start game for now, crossing my fingers.
I had same problems quiting and had to start a game from 2.level again till i relize how stupid i was, although its not quite obvious when selecting level. When you finish 2. level Oshi City you have an arrow that moves you to next one, but on Oshi City you can select various buildings that represent levels you passed after 2.level. It took a while to figure it out. There are 4-5 buildings and than you have another arrow for another level.
I am able to reproduce the bug.
When I launch the game, if I first go to the leaderboards, then go to start the game, there will be the accept sound without changing the screen. If I push start the game a second time, my save will be gone and it will show the default first level with no progress what so ever.
If I quit the game, launch again go directly to start, the save will be there no problem at all. So the leaderboard might be what's causing the bug there. Hope that's any help ^^

Thanks for the report, I was able to reproduce the issue you described. It doesn't happen all the time, but there is definitely an issue there somewhere, we will take a look, thanks!

The leaderboard specific issue has been resolved in the latest update, so that particular issue should not longer occur. When was the last time you played the game? Was it on the same computer you're tryng to play on now?
Keep in mind that disabling Steam Cloud won't recover a lost saved game, although if Steam is experiencing difficulty synchronizing, turning it off before you play, may help prevent issues with Steam Cloud for any games saved after that point. (With the caveat that your saved games are no longer synchronized or stored on Steam's servers).
If you run the game now, and exit after hitting a checkpoint, are you able to quit the game and then continue playing where you left off?

Last time I played the game was a few weeks ago; i don't know exactly when, but it was within a few weeks of the summer sale. It was on the same computer that I'm trying to play it on now.
I'll try to exit and resume sometime within the next few days, and will post back here afterwards.
