On the program launcher settings for Mark Of The Ninja, use -nocontroller
If you want to disable controller detection (which will force the game to show keyboard/mouse controls), you can launch the game with -nocontroller option.
Launch options:
1) Go to your Steam Library
2) Right click on "Mark of the Ninja"
3) Select "Properties"
4) Press the "SET LAUNCH OPTIONS..." button
5) Type in "-nocontroller" without the quotes
6) Click "OK"
7) Launch Mark of the Ninja
Click/hold, and drag in the direction of the arrow.
The in-game indicators are determined based on whether or not a controller is detected as being connected to your computer. Unfortunately... the detection isn't that reliable, and it also doesn't cover the case where you have a controller or joystick connected, but want to play with the keyboard and mouse.
There are two possible work-arounds:
1) disconnect any USB devices that either are, or might mistakenly be detected as controllers (eg. razer nostromo keyboards, joysticks, etc..)
2) use the -nocontroller command line option...
Go to your Steam Library
Right click on "Mark of the Ninja"
Select "Properties"
Select "SET LAUNCH OPTIONS..."
Type in "-nocontroller" without the quotes
Click "OK"

As you can see there are quite a few actions which require either a key to be press or held, movement specifically, often at the same time (eg. move + run, focus + use item).
Assuming your mouse has a large number of extra buttons that can be mapped to key presses with 3rd party software it "might" be possible, but there is no direct support for this in the game itself.
