Not really understanding the save system
Sometimes when I quit it gives me the chance to "save and quit" but other times I don't get the save option. Why can't it just save at the last checkpoint and/or save statue?

I think you have to manually do the Save and Continue at the statues or whatever it is. I had this issue in LEGO Batman 2 as well. I just dont get it why it has to be this annoying. Had to repeat almost half an hour of playtime once as I left at inappropriate moment. Why cant the game save into checkpoints? There is plenty of times where it could be saved automatically throughout a level. I basically keep playing until I manually can save or until I fnish a whole level which can be a bit annoying at times.

The checkpoint statues should allow you to resume the level at that stage later in the game when you go back to play that level again (although I have not tried this in LoTR). The "Save and Quit" option exits the level and is useful if you are replaying a level just to grab all the collectibles (minitkits, mithril designs, and treasure trove items) and do not wish to play the whole thing out once you've found your last collectible.

But what I can't figure out is why "Save and Quit" only appears sometimes and not always (on other occasions I just get "Quit to Middle-Earth" and "Quit to Windows" IIRC.

If you're in the middle of a mission and try to quit, that's when you get the "Save and Quit" option so that you can retain any studs, minikits and and goodies you found while playing that mission. If you are freely roaming around Middle-earth and try to quit, that's when you get the two latter options you mentioned.
