How to defeat "Phyrexian vindicator" if it doesn't take damage...?
Except for removal? How is this even allowed? And it only costs 4 white...

Judging by this, you must be pretty new. Let me say, this card you're worried about will be the least of your problems when you begin seeing Elesh Norn and other problematic creatures. It's always good to have a means of removing cards your opponent plays, not only creatures, but artifacts, enchantments, and lands (if you feel particularly evil on a given day).

Know your colors strengths and weaknesses for removal, learn the cards that work best for your play style, and use them. A good example of strong removal for White would be Swords to Plowshares. One white mana, exile target creature. Blue also has a lot of cheap bounces and counterspells, but red almost only removed by damage, or temporary theft (except specifically their specialty for destroying artifacts and lands). Black can force sacrifice and destroy, and green is a bit all over the place depending on the individual card, but has the best removal spells for enchantments and artifacts.

My best advice is to play more, learn more cards, and watch what cards your opponents are using. It can especially help to play decks similar to yours to see how they play different and be introduced to cards that synergize with your deck.

It's how I learned Grave Pact goes wonderfully with Ziatora.

-x/-x cards will kill it, along with exile

The theory is, if your mana is overlapping in quality (lots of trilands and dual lands and some amount of any color lands (city of brass for example) ensures you will draw into the right lands at the right time. Birds of Paradise (and similar creatures) help smooth the colors as well which is why those things tend to (but not always) appear as rares. I think you are right about more colors muddying the difficulty but given a good 5 color mana base it should be doable, if not easily.

I do have a deck with both vindicators and obliterators x4 but it is just B/W and runs all the duals possible. To get them to work in a 5c requires a much more substantial effort to get there.
Remember also that cards that say "give -X/-X to target creature until end of turn" and the like, like the Adventure part of Virtue of Persistence, don't count as damage.

Virtue of Persistence is only -3/-3, it won't kill Vindicator.

True, but it's just an example of this effect using a very well known card. To actually kill the Obliterator with this effect you might play something like Bleed Dry or Invasion Of Innistrad.

Or you might follow up your Virtue of Persistence with a Cut Down to get the job done for 1 less mana than the Vindicator cost.

Lots of options.
