I'm confused about progression.
I read that once you finish a level, that victory is stored; and that you can play a level multiple times to try to do better. Then when you start the next level, you begin based on your best score to date.

I finished the first level at age 35. Then I tried to do better and messed up, finishing at age 54. I thought I could try the next level and start at age 35 but I don't see any option to do this, now I am stuck at age 54.

Does the game save your best score or not?

I think you need to finish the game first, then it's stored.

However, if you start a new "run" on that save file from the first level and continue on sequentially, I think it will retain you age even if it goes higher than your lowest. But if you go back and just play a level by itself you'll start at the lowest age.

your progress = age + score are stored separately. However you need to beat the game first. Then it saves your "best" progress (age and score separately) .

When it comes to the shrine upgrades, shrine upgrade carries over to the next stage based on what you decided to acquire in the previous stage.

Thanks @ZEbani, that checks out with what Grampire said above. It feels like the game itself forgot to tell me all the rules. I don't remember it saying anything about not retaining scores until I reached the end credits at least once. Did I read it wrong?

No you didnt, the game doesnt tell you that.

But the reason you started The Club at age 54 is because you're technically playing through the levels in chronological order. If you break that continuity (mainly by pressing "Restart Hideout"), you'll be reverted to your best available age like you expected it to (that being 35). Completing the game has nothing to do with it, that'd be ridiculous.

Sorry, so they fixed the bug that if you finished a level at 20 years old with 2 Shrines, and then beat it back at 20 years old with 3 Shrines, would the save with 2 Shrines remain?

I dont know where you found that info but thats not true at all.
It saves your last recent run because it suppose to be played in single session

Nope! The game really does save your best score, just like it told me (and it was the game itself that told me that). BUT if you play the levels in sequential order it will remember that single session "run" only. Try jumping around between levels and you will find it remembers your best score.
