Knuckles Mystic Melody

I go to obtain it over in it's location in Dry Canyon, and it's not there. So.... Is this either a glitch, or part of some DLC?

No, I was just wondering if half the missions were moved to DLC.

The DLC only involves some multiplayer modes, some chao modes and I think it changes the maps a little but not to the point to switch the spots of the upgrades.

Here's what the faqs says for Knuckles and see if it fits the location you think it's at:

Knuckles: Go to Wild Canyon. Go in the air thingy that takes you outside. Go
to the lonely statue area. Go on top of the head and keep climbing up.
Eventually you will see a painting. Dig in the middle of the painting and you
will go into this secret room and Mystic Melody will be there.

*Head desk* It was THAT painting? This is what I get for trying to remember everything off the top of my head(after like, maybe 10 years since I last played this), and not just using a guide. Guh....

Yea, I kept thinking it was either the painting behind the metal boxes in the lower area, or the painting under that ledge in the upper area.

I had to use a guide myself to find it because yeah, didn't play this for ages and I was coming out of patience... =/
