I think it's safe to assume nothing story related was changed or potentially changed but I could be wrong.
The core differences of the Dreamcast version and Gamecube port are mostly just the overall game lighting (with some lighting removed in the Gamecube port, with slightly more removed in this one/the PS360 & PC port), Chao Karate, multiplayer, kart racing minigame and a few textures, apart from the Big thing. Dreamcast version had multiplayer stuff like Big in Eggman's walker instead of the Dark Chao Walker as an unlockable, kart racing stuff like an Opa Opa (Fantasy Zone) character and the Gamecube alternate kart for Sonic, DLC for Halloween and Christmas multiplayer character skins... mostly minor stuff that was replaced by new things, apart from the Big cameos which were basically outright removed. More on that here; http://info.sonicretro.org/Sonic_Adventure_2:_Battle#Changes_from_Dreamcast
This version is just the Gamecube port with the additional features over the Dreamcast version locked out as DLC, in short.
Also, some of the sound effects were changed.
And yeah, sound effects were added into the Battle port; highlighted in that link to Sonic Retro's Wiki in the Gameplay section.
1. It changes the controls from a Dreamcast controller to a Gamecube controller. Even if youre using keyboard, controls are a bit smoother.
2. Unlocks Chao Karate in the Chao garden.
3. Minor parts of some levels are changed, such as the above mentioned part in City Escape.
4. Camera angles are changed so that the camera is more easily controllable and usable now.
5. More characters and gameplay in the co-op battle mode.
Also, allows you to unlock all 180 emblems. Without the DLC, you cannot get all 180 and thus you can now get every item in the Black Market.
