You could use Fusion's chao editor and delete them one by one with right click on chao names and delete. Simple like all.

How to do what? Delete SONIC2B_ALF?
Click the game as a shortcut, click file location, click resource, gd_PC. Done.

You know you can remove Chaos by taking them to that machine in the corner, right?

Yeah, you can just delete each Chao using the Goodbye Machine inside the Chao Garden.
Keep reading if you want to completely reset the Chao Garden.

You could, but it will only work if you installed Steam and the game in that directory.

Basically, what you need to do is browse the folder where you installed the game, because that's where it keeps your saved data.
The best way to do this, is to use Steam to open said folder:
  • Right-click on "Sonic Adventure 2" on your Steam library, and hit [Properties]
  • Go to the [Local files] tab > [Browse local files...]
  • You are now looking at the game's root directory. Browse to resource > gd_PC > SAVEDATA
  • The SONIC2B__ALF file keeps your Chao Garden. Just delete it to reset it.
Thanks a bunch for this!
