This game is generally conisdered one of the best story wise.

But there are a lot of plot holes and random things.

one thing I noticed recently is maria in the game states she never visited earth, yet in geralds journal (which is now not a floppy disk, but a book?) States she was taken from earth?

The game doesn't have direct plotholes, more like it has some unclear or "shaky" moments (some of which are only present in english version). Your specific question is weird, considering that SA2 came out in 2001, while SxSG came out in 2024. Do you really gonna address some retcons of SxSG as plotholes in original SA2?

she got a disease at some point so she was likely taken to the ARK where they stabilized it till they can find a cure more or less

You either have to pay attention to the little details, or look at an outside source for some things.

But Maria has a disease, and it’s implied she’s been on the Ark since she was very young. So maybe even as a baby.

Makes sense that she’d wonder what Earth is really like when she doesn’t remember it

That's not a plothole. Maria exact city of birth is not required to understand the story.
She was born on earth but started slowly dying from her condition so Gerald brought her onto the ark she was clearly on earth for sometime.
