You've got 2 Solutions - Vanilla, or Modded.
Modded:
Install SA Mod Manager and then install SA2 Input Controls. I have a guide if you want some help: https://steamcommunity.com/sharedfiles/filedetails/?id=3392859237
Vanilla:
Edit a file called "Keyboard.cfg" within SA2's root directory > Config. Open SA2's root directory by clicking Settings > Manage > Browse Local Files on SA2's library page.
Within Keyboard.cfg, change both instances of the parameter of "InputWay" from 0 to 1, e.g., <Player InputWay="0"...> <Player InputWay="1"...>
I don't remember if you need to enable Steam Input too, but you probably should just to make sure it works. Now the game should accept inputs from controllers.
