Are there any launch parameters to add so that starting the game through steam loads with the modloader active?

No there isn't. You just simply install sa2 modloader and it'll automatically load any mods or settings you enable even if you start through steam.

Nah, you're cool man. It's like you said, it's not specified so I can see why you thought you had to start through the mod manager. Glad to help.
