I wouldn't call it completely perfect, but it's the most sensical story in the Sonic franchise by a pretty long wide margin
What? Sonic's "Earth" is Mobius since the beginning, why changing that?

Sure, well like you said they were on Mobius in the early games... the Ark was on Earth
Sonic Adventure 1 and 2 - and several games after that - take place on Earth. I mean they talk to the US President in the game... they call it Earth dozens of times in the game... during the final levels a picture of Earth is seen in the back drop... City Escape and many levels were designed to be like San Franisco, where parts of Sonic Team were during the development of the game
I don't know what you didn't understand about the last bit haha... it's a Sonic game, not an award winning novel; plot holes are likely going to happen, but this one is pretty tame compared to other games
Because Dr. Eggman/Robotnik himself is a human, so there's no reason why there wouldn't be other humans and human civilisation on Mobius, especially considering the Mega Drive classics took place on South Island, which was only a small part of Mobius completely isolated from human life.
According to the story it's always been there, for 50 years or more. It's basically a research station in space. Nothing special in a series about a blue hedgehog capable of braking the sound barrier.
Mobius was never a thing in Sonic games. It was an invention by Americans and it was only really used in the TV shows and comics. The world in Sonic games always had humans in it, even in the classic games supposedly.
This game's story had a lot of issues but really the things you've mentioned aren't really the flaws of it except maybe the confusion between Sonic and Shadow.
Sonic Team shouldn't have focused on making a serie about a blue hedgehog going at the speed of sound to be realistic after S3&K...

The classic games go from a tropical beach zone to an industrial workplace to cities.
Sonic's world was never supposed to be a fantasy wonderland like the Mushroom Kingdom, it was supposed to be similar to the real world but with a bit of fantasy sprinkled in.
The main enemies of the games are even mechs build by a scientist not some weird magical creatures.
The Sonic series is closer to action science fiction than fantasy. The storybook games are really the most fantasy Sonic games.
I have no problem with Sonic running around humans as long as humans are well implemented there.
I don't want to see him casually talking to humans.
It's also factual that this game is overrated and most people are nostalgia blinded by this one...

Really, Sonic 2006 was the moment when people started complaining about humans in Sonic.
There was a time where I thought the idea of humans sucked but then started looking back and became more accepting of it.
I think instead of constantly being bitter maybe you should open your mind too.
