About that fix... Someone just released a mod that fixes all the cutscenes in this game, it's called cutscene revamp or something, it's meant to fix all the broken audio and visual effects while keeping the few animation improvements that the battle port has.
It's on gamebanana. You'll also need the SA2 mod manager to install it properly.
Edit : the video cutscenes still freezes a few seconds but the audio is fixed. so this will do for now.
What you describe reminds me of two things, 1) I'd use to get a similar problem during gameplay back when the game only ran in windowed mode for me, trying to start in full screen would crash the game. One day it was just able to work in full screen and the freezing stopped, not that this is helpful since I don't know what fixed it. 2) A mod called hd gui would cause slowdown at the start of some cutscenes causing the audio to fall out of sync. This wouldn't happen when it was off.
Whatever your problem is, I hope someone else can give you a solution. If not, I hope this doesn't ruin your entire game.

That's not a glitch, that's just how bad audio mixing and lip syncing are in this port.
At least, that's the case for the english dialogue... The lip movements were made to sync with the japanese dialogue.
