Is there any reasons on why ENA's color scheme went from blue and yellow to red and white?
I'm just curious whether there is some deep lore about it or simply just a design change.

This isn't the same ENA you know. There are more than one ENAs as pointed out by the Shepherd in Temptation Stairway. You are playing as one of those different ENAs, one with the personality of a salesperson and a big meanie.
