Also apparently crouch-jumping into the wall at the first right turn in that same room takes you to another secret area, haven't found that myself yet.
There's also the area on the top level of the ship in the Uncanny Streets where there appears to be extra areas you can't get to and some statues that are "performing".
After falling into the river and going through the lost village, in the monochrome area after Froggy's call there's a window into a void where different music plays, unsure if that's all there is to that though.
I think that is the skull room and golden door mentioned in the first post.

In the tunnels there is a hole in the wall that shows this room but with Ena in it messing with something, not sure about the correlation.
