To save in the hub areas just save and quit and you won't lose anything.

I need to be able to save and exit when i need to, I'll just stick to games where i can do that. I dont have time for this. Bummer cuz I was loving the game but I cant figure out how to save lol.
Even with all the quirks Lego games are fun and once you've found a few Extras (multipliers / stud magnet / regen hearts etc.) it gets a lot easier/faster. It's worth persisting if you can.

At the Checkpoint, choose Save and Exit. Then quit the game.
When you next play the game and load your save game, and are back in the Batcave, instead of using the Bat computer, look at the Map (main menu). Your saved checkpoint position should be marked by a pulsing yellow-and-black bat symbol. Go and select an appropriate vehicle and travel to the checkpoint by following the line of transparent blue waymarker studs. Then you should be able to rejoin your saved game by arriving at your destination (or by activating a contact like Chief Gordon who might be there). You should see a big yellow-and-black bat symbol on the ground.
At least, this worked for me on the Arkham Asylum and ABC Chemicals sections.
